A couple of small corrections. In France the trains don't go through
Lyon, I believe from Maçon via Culoz to Chambéry. Beyond Torino the
trains are routed via Alessandria, Piacenza, Bologna, Firenze to Roma.
The Artesia night trains no longer take the costal route from Genova to
Roma.

In short:
EN 225 and EN 227 Paris - Roma go via Switzerland.
EN 223 Paris - Venezia goes via Switzerland
EN 217 Paris - Milano does not go through Switzerland.

What would be the reason behind this? Limited capacity on the Modane
route because of engineering works at night?

I took the train and it does cross the border France italy at Modane.

I did this trip last year and hadn't realized that the train travelled
through Switzerland. I'll have to look back on it and see which of
the routes it might have taken (I've read the messages down below)...

which one, we are talking about several..
There's a clear footnote in Th.Cook European timetable for EN225,227,223:
"Border stations are Vallorbe and Domodossola (via Switzerland,nonEU
nationals may require transit visas) Ticket point for Domodossola is Iselle.

Does this mean there's someone at the departure checking the visas, or that
swiss officers may wake you at night and ask for papers ???

Normally neither as there's no advertised stop. But at least
theoretically,if anything odd happens, you must have valid documents for
Switzerland.

Yes, the Mont-cenis route via Modane is being re-gauged to accommodate
standard lorries on the RoLa services running from Aiton to Orbassano and
vv.
