Citizenship application and tax returns

I would like some feedback on my situation:

I have submitted the N-400 last November, and had my fingerprinting
done on Jan 30 this year.

The IRS says they have no record of my tax filing for 1999. I have
since filed a late return. Also, the IRS has only sent me a 3 year
transcript.

Qs: will this be a problem for me? Anyone with similar personal
experience.

In my experience, they never asked to see tax returns. I think they are
more likely to ask for tax returns if you are applying in three years based
on being married to a US citizen.
